Should original badge and grommet be removed before repainting a shell? Or is it worth taping around the badge to keep it intact, compromising the finish?

Yes, remove all hardware before finishing.
Usually grommets are not "drilled" out though.

I drill them out with a slightly oversized drill bit. Wears the grommet from the inside without touching the badge.

I use a carbide burr bit with a angle head die grinder, then use "my old kentucky drums" grommet installation tool. check out my video.https://www.youtube.com/watch?v=2QA8SaYZPiA
